I have a Carrier natural gas furnace. I switched it on for the first time this Fall and...no heat. I suspected the pilot was out and went to the basement to light it. Sure enough, it was out, although the pilot knob was in the "on" position. When I depressed the little red button to light the pilot, water bubbled out the end of the pilot supply line instead of gas.

A couple months ago, the a/c coil froze up and had to be replaced. I now suspect that during the Summer, the coil defrosted and allowed some water to drain down into the pilot assembly and clog the pilot gas outlet. Any advice as to what to do next? It's cold in here!!!

Your problem is not that the A/C got water in your pilot.That cant happen. Especially if there is a stream of gas comming out of it.
Somehow water has gotten into your gas line. This can happen when the moisture in the lines condenses and forms water dropletts that then collect in a low point. Once this gets into your regulator it can be diffficult to get out. Your best bet would be to remove the regulator and blow it out with some dry compressed air.

P.S. You will probably need a new orifice for the pilot too.
